I would check to see if there are any air leaks in the intake and make sure you have the MAF sensor seated correctly.  Whenever I change anything on my car I just reload the map via my sts so it adapts to the change.  Sounds like you have an air leak some where to me.

I've set the car back to standart map today not driven it though the wife has and I doubt she reached 5.5. rpm so I take her out tommorrow and see if its there on a different map. I have checked all clips but will check again, just to be sure.

Update well not so much problem solved but the misfire has at least dissapeared.  I set the REVO to standard settings, the wife used it for a bit yesterday.
Today I tried it misfire not there on standard power, so thought give it a whirl with S2 and low and behold- back to normal.

I wonder if the CP could fault intermittendly or whether after connecting the pipe to the turbo the ecu had to readjust to the new correct hardware set up?
