Looking closely at the pic, it does stick out a little further. I didn't notice till you pointed out. Doubt it'll be noticed on the car though.

I bought a mk6 badge from eBay and fitted it to the mk5 mechanism within 10 minutes , looks decent IMHO

That does look nice.
I purchased a Mk6 one from VW but it would'nt fit albeit the fixing tabs were in the exact same place.
Your one is rounder or beveled towards the edges, where as my one has a flatter longer surface area.

Driving me mad it is  :fighting:

It will fit, that I guarantee. What VW did on some of the last mk5 handles (and ones on the passat) was to change the base of the handle so it has little wedges so to speak around the edge- these make clipping the badges back on a pain in the arse but you can just cut a few off and the badge will clip on nicely. I have fitted mk6 badges to early and late mk5 handles so know it can be done - good luck :)
VCDS cable HEX-USB+CAN. New but can do the basics including coding

All because of 1 small crack and a bad case of OCD  :signLOL:

Here are the 2 badges: 1 on the left is the Original: Part No: 3C5827469
The one on the right is the Mk6 Variant Part Number 5KO853630A.

Both are the same size despite the picture showing otherwise.

Here is the offending Boot Handle  :fighting: Ignore the Carbon Sticky as i'm experimenting as Ill be fitting an OSIR Carbon Rear diffuser.

On top of each other   perfect match in terms of width and depth

All the lugs and raised plastic stickers are in the same place albeit I snapped every lug off the Mk6 badge just to prove its not the lugs.
Top end pops in whilst the bottom end refuses this is the same when i get the bottom to fit then the top wont.

Seriously this is such an easy task but WTF is it not fitting  :signLOL:

Yep as I thought it is indeed the same base as the mk6 handle, so yes the badge will fit straight on unlike going to an older mk5 base where most of the clips would need removing.
I'm not sure how they fit the badges new but trying to fit yourself is tricky. If you get a Stanley knife and slice off a few of the wedge bits that stick up around the edge (about 6 of them I think, so take a couple off) it will allow you push the badge on, it does clip very tight - hence your problems  - can be done though  :happy2:

(just for reference below right is what mk5 handle backs were normally like, until they change to your style on the left)
