Has anyone else noticed this? Depress the clutch and the exhaust note changes slightly

Normal.  Pressing the clutch pedal down puts a lot of load on the crank, therefore slowing the idle speed slightly and consequently the tone of the exhaust.

Mine changes tone with the clutch pressed, it's normal.
There is no replacement for displacement....
But a turbo does help....
